Rattle-n-hum has a great selection.

I used to travel there a lot. You will notice that in some bottle shops they have a selection of craft beers that takes 4 aisles. Quite impressive.

It really depends where in NYC you will be. 

Staying very close to Times Square.

OK. Definately go to Rattle-n-Hum and the Pony bar. Both are excellent. Rattle-n-hum can get quite busy during the 6 o'clock swill.<---- These two are real good. They are in easy walking distance.

Blind Tiger has a decent selection. It is not quite as close though.

Heartland brewery is right there as well...it is a chain restaurant that has their own beers. Not great stuff, but better than budweiser.
